Can DNA be manipulated, when blood type gave different conclusion?

Is there any way DNA can be tainted. Making a no match a possible 99.99%. A friend of mine was told due to blood typing the child was not his. Nine years later a DNA was done. Saying the DNA was 99.99%. Only conclusion is that the blood typing was wrong. How can a person manipulate DNA?
